Part II of the saga. :D
So I posted pictures of the front speaker installation (http://www.diymobileaudio.com/forum/showthread.php?t=2347), with promises that I'd get pictures of the rest of the installation up soon. I was waiting to get my Behringer DCX back for repair so I could take a picture of both of them installed together, but it's still going to be a week so I got tired of waiting. This is very much a work in progress -- the sub amp isn't installed yet, and the a/d/s/ amp currently in use will soon be replaced by two home built designs.
False wall in the trunk - It was important to me to attempt to maintain a stock look, and the trunk is the hardest part. So I built a false wall. It also allows use of the trunk, both in terms of being able to put stuff in there without it banging up against equipment and being able to open the trunk without onlookers seeing what I've got.

I've maintained use of the spare tire by cutting the plastic underneath and folding it up.

Folding down the hinged wall reveals the JL 12w3 sub and rack.

The equipment in the rack is as follows:
power outlet strip powered by the power inverter modified (http://mdz.no-ip.org/audio/install/components/jensenguts-sm.jpg) to accept remote input -- this powers the Behringer equipment
Behringer DCX2496 processor
Behringer SRC2000 interface (converts toslink to other digital formats)
Computer
a/d/s/ P840 8-channel amplifier mounted in a rackmount tray

The blank spaces will house the rackmount amplifiers (when complete) and the second DCX2496 which I haven't gotten back from repair yet.
The distribution block and the RF circuit that turns on the computer (using the car's built-in garage door opener panel) is mounted on top of the MDF rack itself -- access to it is achieved merely by lifting up the stock sub grill in the rear deck. Pictured below is the grill in place (you can see the Earthmate GPS coming out too).

Finally, the Xenarc LCD touchscreen mounted in the stock radio location in the dash:

Coming soon...a picture of the rackmount computer case internals, and a picture of the LCD with the display up (need to wait for nightfall to get a good picture).
