The way you described, turning the fader foreward would also turn down your subwoofer. If you want the subwoofer on even when you are in the cabin, split the front rca's to the subwoofer amplifier, also you might want an amplifier with a remote gain knob for the subwoofer so you can have independant control of the sub.
I would set the system up with 2 amplifiers. 1 2-channel amp to power the cabin speakers, and a 4 or 5 channel amp to power the above speakers and subwoofer. I would also put the remote lead to he above cabin amp on a switch so you can just cut it off entirely as the amp will draw some current even if the fader has the input all of the way down for it. I wouldn't want to waste current while on the water.
You have 2 sets of RCAs coming out of the HU... front and rear/sub...
The only thing I could see you doing IS... run the sub off of the rear RCA's as normal...
BUT run the cabin speakers from the HU rear speaker outputs.. etiher with HU power, or via a LOC...
This way you could simple shut off the subamp with a switch, and switch the output in the HU from sub to full, so the lower cabin speakers would get proper signal..
Personally, I thing you would be best off having an amp down below and a simple pair of Y cables on the front rca outputs... that way with a simple flip of a toggle switch, you could go from Above/both/below... just by switching the amps remote turn on lines...
