Answered, thank you

So I'm sitting her trying to cover every detail of my first sub enclosure build and....

It seems like every box I've seen has your basic plastic terminal with some binding posts.

What would stop me from buying a couple of binding posts and drilling two small holes in the box and tightening up the binding posts?

Seems a lot cleaner (and easier) than a big plastic cutout.

What am I missing?

Nothing stopping ya. Lol
Yeah prefab boxes don't go all out on the terminals.

Most guys that make a custom box either do what your suggesting, or just drill a hole big enough for the wire... And run it straight through. Little silicone to seal it if your worried about it, but not needed really.
