Bassbox6 does a pretty good job. You can import the transfer function of the car to make optimal enclosures.
Tuning frequency for subs
If I use a subwoofer box modeling program to make a ported sub, how do you know what frequency to tune it to, or does most modeling software do that also?

You can tune below Fs, in some alignments that's even recommended. The Fs DO matter when you put in an enclosure though. In a sealed box, Fs & Qt dictates the the low end response. Fsc will always be higher than the free air resonance (Fs) - yes.
